Sett i 1935, kommer Pitfall Harry, en fryktløs skattejeger tilbake for å hjelpe en vakker arkeolog med å redde faren sin, og hindre den onde Jonathan St. Claire fra å ta over den tapte byen El Dorado.

I rollen som Harry møter spilleren forskjellige fiender i dyreform, inkludert skorpioner, flaggermus, piranha, krokodiller og pingviner. Samt en rekke menneskelige motstandere under ledelse av den uhyggelige St. Claire. Med sine mange forskjellige gjenstander er Harry utstyrt for å møte nesten hva som helst.
